What problem does it solve?

This Skill automates the complex and time-consuming process of extracting meaningful data from whole slide images (WSIs) in digital pathology, enabling efficient analysis and machine learning.

Core Features & Use Cases

  • Tissue Detection & Segmentation: Accurately identify and isolate tissue regions from background.
  • Tile Extraction: Extract specific regions (tiles) from gigapixel WSIs using various strategies (random, grid, score-based).
  • Preprocessing Pipelines: Apply customizable filters for stain normalization, artifact removal, and quality enhancement.
  • Use Case: Prepare a dataset of high-quality tissue tiles from hundreds of H&E stained slides for training a deep learning model to detect cancer.

Quick Start

Use the histolab-wsi-processing skill to extract 100 random 512x512 pixel tiles from the slide file 'patient_001.svs' at level 0.
